The Stockton Amtrak Station at San Joaquin Street, located south of Downtown Stockton, lies along the BNSF Stockton Subdivision, a rail line between Richmond and Fresno. The station is served by Amtrak Gold Runner trains to and from Oakland. Although areas outside the station face poverty-related social issues, the station is staffed and features an interior waiting room and an off-street loading area for pick-up and drop-off.

Amtrak provides bus service shuttling passengers between these two stations. This is the transfer point for Thruway buses to and from Sacramento and San Jose.
