The San Francisco Municipal Transportation Agency was created when Muni and the Department of Parking and Traffic were combined by voters in Prop E.
The combined agency is responsible for operating Muni itself and coordinating with other agencies opperating in San Francisco as well as managing parking and traffic, including bike traffic.
