The Waterfront Line is operated as an extension of Green Line and Blue Line. From the Tower City Station, selected Green or Blue line trains continue westward toward the waterfront. Trains from the waterfront continue east as either Green or Blue line trains. Service runs every 20 minutes on weekdays during peak hours and every 30 minutes midday and weekends. The service starts later in the morning than the Green and Blue lines and there's no night service.

Southbound passengers pay onboard at the farebox upon boarding, and northbound passengers pay onboard at the farebox upon exiting. Passengers to and from the Tower City Center station pay fare at the turnstiles inside the station when exiting or boarding. Some stations on the line have turnstiles that are used before and after special events.

Wheelchair access onto the vehicle is provided via mini-high platforms at accessible stations.
